I convert my my traditional art into pixels now and then (and I know that Helm has too, albeit with a digital drawing as the base), I think I get the best results using this method. Resize, vectorize if necessary, reduce the amount of colors with something like grafx2, then begin the tedious clean up process. Cheating is for winners.
I consider these to be just for fun "touch ups," but now that you mention it... I have actually drawn a few of these fusions in watercolor before. How weird would it be for me to make pixel art versions of my paintings? It feels like cheating for some reason.
These crossbreads you do are quite humorous, indeed. Perhaps a little too close to the original, but it's nice.
But that programs fun to play around with. I really like Ponyslash. http://pokemon.alexonsager.net/77/28
And this dude is pretty cool too http://pokemon.alexonsager.net/73/65
Those are cool. :O I'll have to try it then, as soon as I finish working on magikarp/pidgeot. Hooray for cheating!
